Modifying /Extra in Yosemite partition will lead to any effect on the pre-boot process. To change chimera properties before OS X boot properly beggins, as an example the chimera boot theme or resolution, you should alter /Extra files on in the Snow Leopard partition. It will not control Snow Leopard Boot, and will not control Chimera boot process itself. The only thing you should therefore remember is that the chimera configuration files resides in Snow Leopard partition, so, altering /Extra files in yosemite partition will control only yosemite boot attributes.
